An open-source pipeline named MARQO has been developed for analyzing multiplex immunostaining in cancer tissues at single-cell resolution. This method enhances the processing of complex datasets through integrated elastic image registration, segmentation, and classification techniques. Validation against pathologist annotations showed high accuracy, particularly in hepatocellular carcinoma samples where it successfully identified immune cell markers. While promising for research, MARQO requires further refinement and validation to be used in routine diagnostics.
